Job Overview
Illumina Laboratory Services (ILS) is seeking a Senior Bioinformatics Engineer based in San Diego, CA. ILS is at the forefront of all research and clinical sequencing and genotyping applications that leverage Illumina technologies. Therefore, members of the ILS bioinformatics team are responsible for the analysis of cancer, reproductive and genetic health, and genotypic data. The goals of the team are to engage with internal and external collaborators, to improve current on-market solutions by driving data insights from data, and to translate the challenges faced by the group into bioinformatics and data solutions. The Senior Bioinformatics Engineer is responsible for enabling the team by developing tools to manage and analyze large genomic datasets, continuous integration and continuous deployment of analysis informatic management systems, improving databases and analytics platforms.
Responsibilities:
- Work independently in cross-functional teams, including software, bioinformatics, and domain experts in designing, implementing, and improving analysis automations and orchestration.
- Partner with genomic experts and laboratory operations to design, develop, and maintain analytical data platforms that produce large NGS datasets.
- Manage, monitor and run bioinformatics workflows in a clinical laboratory production environment on Illumina cloud system(s).
- Manage and perform root-cause analysis and troubleshooting.
- Prepare necessary test artifacts required for formal software / product release.
- Participate in Code and Design Reviews.
- Ensure Software Development Life Cycle procedures are followed.
- Collaborate with peers to identify opportunities for process improvement and various projects.
Requirements:
- Typically requires a minimum of 5 years of related experience with a Bachelor’s degree; or 3 years and a Master’s degree; or a PhD without experience; or equivalent work experience.
- Strong programming and Linux scripting; demonstrated ability to write readable, well-documented and unit-tested code.
- Experience employing current bioinformatics and genomic resources and tools.
- Experience with one or more static-typed programming languages such as Golang, Java or C# strongly preferred.
- Experience with RDBMS data modeling and databases such as MySQL, MS-SQL, Postgres preferred.
- Knowledge of CI/CD chains such as Git, Docker, K8s and TeamCity (or Jenkins).
- Knowledge with cloud systems for processing NGS data.
- Familiarity with cloud-based databases such as Snowflake.
- Familiarity with AWS Services, S3, EC2, IAM, SNS, SQS.
- Familiarity with Kafka or similar messaging service.
- Familiarity with Front-End frameworks such as Angular or React.
- Must have proficient written, communication and presentation skills with the ability to present to both scientific and corporate audiences.
- Must be independent and strategically-minded.

The estimated base salary range for the Sr Bioinformatics Engineer role based in the United States of America is: $126,800 - $190,200. Should the level or location of the role change during the hiring process, the applicable base pay range may be updated accordingly. Compensation decisions are dependent on several factors including, but not limited to, an individual’s qualifications, location where the role is to be performed, internal equity, and alignment with market data. Additionally, all employees are eligible for one of our variable cash programs (bonus or commission) and eligible roles may receive equity as part of the compensation package.
